On Twitter and using the official Twitter account of the game, Gearbox transmitted the news that he is aware of the reports that some players are losing the progress of the story after downloading the new update. It does not disclose why this happens and how much exactly the story progresses, but apparently it is a problem common enough for Gearbox to feel the need to tweet about it.
